The film takes place in Coolsville, Ohio and begins as the cast is introduced on the Coolsville High bus. As Shaggy walks down the aisle, one of the school's jocks trips him. Fred, sitting next to him, asks him why he does it everyday. Shaggy tries sitting next to Velma, but he gets up when he can't understand what she's saying when she begins explaining her science fair project to him. He eventually sits next to Daphne, who goes to sit with Velma when she's grossed out by his Peanut Butter, Jelly, and Sardine sandwich. At school, Shaggy's trouble trying to get his locker door open results in him falling in a trashcan and ends up rolling into the Principal's office, who suggests that he try to find friends and that in the meantime, he should take up a hobby like his, stamp collecting.
Meanwhile, the Great Dane dog named Scoobert, has been put up for adoption repeatedly at the monthly Pet Adoption fair, but never met with success. One night, as he is wandering through a graveyard, a lightning strike resurrects a pair of ghosts named Ezekiel Gallows & Prudence Prufrock from their tombstones @ the Cementry. This frightens him, causing him to dash across town. He leaps into the first house he can find, which turns out to be Shaggy's. They instantly become great friends, and Shaggy nicknames the dog "Scooby".
Shaggy attempts to smuggle Scooby to school disguised as a kid, however, when the jock trips Shaggy in the aisle, Scooby becomes angry and attacks him, causing a chain reaction that results in Shaggy, Fred, Velma, and Daphne getting involved in a fight. Distracted by the commotion, the bus driver accidentally crashes into the school's flagpole, knocking it over and smashing into the windshield of the vice principal's new car, causing Fred, Shaggy, Daphne, and Velma to have 6 weeks detention in the library starting during the pep rally.
As the four are in detention, they discover they share an interest in mystery stories. Suddenly, the lights go out and the air gets cold, then a book lands on the table the four are sitting at. Out of the book rises the same two ghosts that Scooby saw in the cemetery. The ghosts chase them into the gym during the pep rally and a third mysterious ghost appears, telling everyone to leave at once. All the students run out of the building while the principal decides to close the school, but the vice principal deems the incident a prank caused by the gang for being put in detention, so he changes the charge of detention to suspension.
Knowing that they need to find the ghosts in order to prove their innocence, the gang follow Scooby to the cemetery where he first saw them. There, they discover the tombstones that they rose out of. After researching, Velma determines that the ghosts were the founding faculty of the original school. The two were about to bury a time capsule when the Coolsville flood occurred, taking their lives and destroying the school their new school is built on top of.
Deciding to investigate further, they agree to explore the school at nighttime to find more clues. Wanting to get rid of them, the third mysterious ghost orders the other two to scare them away. They possess a pair of football player mannequins and follow the gang to the gym, where the gang discovers a strange substance where the third ghost was floating. Before they investigate further, they discover the possessed football dummies. Fred fights one of them off while Velma and Daphne escape, leaving Shaggy and Scooby locked up in a freezer. They are freed the next day by Vice Principal Grimes, who believes them to be involved with the events of the previous night, including an explosion and other vandalism. He decides to completely expel the gang from the school.
Daphne gives Velma a makeover as a disguise, as the rest of the gang dresses up as new students so they can return to Coolsville High School to investigate further. The librarian and janitor are the gang's prime suspects, as they have both expressed displeasure with their jobs. Both of them appear to not be involved with the incidents, however. They move on the the vice principal as their suspect by searching his house, but they need a way to get there. Daphne offers her old van to the gang as a mode of transportation, which Velma says "is a mystery [it] machine even runs", and along with Velma's paint deco, becomes the Mystery Inc Machine.
At the vice principal's house, the gang are met once again by the same ghosts, who attempt to drive the teens away from the house. Velma, Fred, and Daphne discover articles in the upstairs section of the house that serves as evidence to disprove their involvement in the recent happenings. The articles tell of a time capsule buried underneath the school. The teens are then drugged by an unknown person and are brought to the school gym, where it is revealed that the vice principal is also a victim of the ghosts. A mysterious man, who has kidnapped Scooby & Vice Principal Grimes, forces the gang to search for the time capsule.
Once underground, the gang tricks the mysterious man into coming down to take a look at something. They attack the man and subdue him, only to have him be freed a second later by a large wall of water that was previously concealed behind a door. The man finds the time capsule, but the gang steal the capsule, and a book of spells, and run away. They are chased by the original pair of ghosts, as a legion of apparitions is unleashed on Coolsville. Shaggy recites one of the book's spells, causing all of the ghosts to disappear. The gang overpowers the mysterious man, who is revealed to be Principal Deedle of the school. The principal reveals that a stamp misprint was hidden within the time capsule, something that would have been worth a fortune. The gang turns the principal in, and are hailed as heroes of the high school by everyone the next day, including the vice principal, who personally apologizes to them for wrongly accusing them and expelling them. Shaggy cites the great new friendship of the gang as their key point to success, and the old time capsule is buried once again.
In the final scene, Velma tells the gang about "strange goings-on" at the museum she heard about, and they all agree to get on the case once again. As the credits begin, the gang reprises the opening intro to Scooby-Doo, Where Are You! while the theme from What's New, Scooby-Doo? is playing.
